In an exchange that I've since misplaced over a few years (5 now?) ago, I confirmed via Valve's Alfred Reynolds that the log on command to initiate logging should be executed from the autoexec.cfg file at server boot and not each round from the server.cfg file. If you're getting two log files per map (one with the cvar listings and the other with the action), this is why.
